I want to import a table we have with information about samples. Though, the samples don't exist in Progeny, so they are not going to match anything pre-existing in the database. I would like for them being created. Is this possible? Or do I have to create them first one by one and then import the data?

So just to be clear, although I am getting more frequent successes with the "local" db over the "network" db, I am still seeing this problem occur even on the local db. Thanks!!

Thanks! Another note: I am having the same problem viewing large numbers of errors in the Discrepancy Report tab too. Ideally I'd like to be able to see several hundred thousand in one report. Even when using the "local" version of our database, I seem limited in the number of errors I can view. I can get a report with 30K DEs to show up in the "local" db (though sometimes I have to try 3 or 4 times to get all 30K), but I can't seem to get even 100K to work, let alone the 600K I have total.

Understood. In that case, we can try replicating this problem via the "Network Connection" rather than locally. I'll pass this information along to the developers, and let you know if that is enough to isolate the issue.

Hi again,

Just to clarify, the "local" copy I mentioned is still accessed over one of our network drives, it's not housed on my local machine.

So Lance says, "So really the difference is that it was not using the database engine (server/client). So not a network transport issue rather a server database service issue. Just trying to sort out where the problem may lie."

Hi Conrad,

I believe you have our db now. We have upgraded our server to 4GB of RAM and my machine to 2GB of RAM as suggested. Even after the upgrades, I am still having the same problem producing the full ME report with 38,070 entries. However, I found something interesting. We recently made a local copy of our network database for me to use offline, and though I am still seeing this problem on the network db, I was able to generate the full ME report when logged into the local copy. Maybe this issue has something to do with the network?

Thanks,
Toby

Additionally, Progeny 7 will tell you what you have directly on the login screen. When you launch Progeny, BEFORE you login, you will see CLINICAL, LAB and/or LIMS in the upper right hand corner.

If you are still unsure, feel free to call support and give them your serial number and someone will be able to tell you exactly what you have.

The simplest way to tell is by looking at the available modules on the left-hand side of the screen.

If you have Progeny Clinical, you should only see available modules for Pedigrees, Individuals, Samples, Fields, and Tasks.

If you have Progeny Clinical + Lab, you will see all the modules listed above plus Markers, Genotypes, and Analysis.

Hi,

How can I determine which version of Progeny (clinical vs lab) we have installed? The "about" menu option just says it is Progeny 7.6.04. There was some talk here we might have clinical+ or something (if there is such a thing). The information was requested by a collaborator's database manger.

Hello Benjamin,

There is no problem with running computed fields on spreadsheets in this manner. I'd like you to do two things for me to help isolate this issue:

1. Can you indicate the exact version you are running? If you are not on the current version 8.2.00, please update to the current version and see if the problem persists. If it does, go on to step #2.
2. Send me a copy of your computed fields (NOTE: this will only send the computed definition and build any dependent fields exactly as you have them. It will not send any data.) To do this, follow these steps:
- Go into the Fields tab and locate the computed field (or computed fields) causing the problem on your spreadsheet.
- Select (highlight) the field(s) and select "Fields | Save Fields as txt | Save selected fields" and save that file to your desktop. Attach that field to your email as well.

Send that email directly to me or to support and just say address the email to me.

Thanks

Hello Toby,

Your database server is running on the bare minimum of 2 GB of RAM (http://www.progenygenetics.com/lab/requirements.html). Client/Server software depends as much on the RAM of your PC, which is 1GB (also the bare minimum), as it does the server machine. Given the size of your database, you really should have about 4 GB of RAM on your server machine and 2GB of RAM on your PC.

This appears to be the root cause in both issues. If you can send us your database file, we can run diagnostics during the exports to look for any memory leaks. We have not seen any with error reports of over 100,000 MEs. If we are unable to reproduce the issue with your database, I would recommend upgrading your hardware with additional RAM. Please contact me directly or contact support in regard to sending a copy of your database, and we'll get that tested as soon as possible.

Thanks

When I add one of my computed fields to a spreadsheet format and subsequently run that spreadsheet, I am getting a database error and the sheet stops populating after about 100 entries. I know that there should be >3000 entries. The computed field is very simple and shouldn't be overly-taxing to calculate:

YEARDIF({Patient Demographics\Date of Birth},{Patient Demographics\Date of Diagnosis})

where "Date of Diagnosis" is calculated by another simple formula:

YMD( {Patient Demographics\Year of Diagnosis}, 06, 01 )

The fields are correctly calculated when I view them as a part of the Individual Datasheets. Is there a conflict in having the two computed fields nested like this? The error popup says "A database error prevented the data from being retrieved."

I am still experiencing trouble viewing my large ME report, and this is frustrating. The behaviour of Progeny is non-deterministic as well. When trying to view the 38,000 MEs, sometimes I see no MEs showing up in the report, and sometimes Progeny starts processing errors (i.e. 100 of 38000, etc) and quits at various points (sometimes after a few hundred, sometimes after a few thousand, though it never seems to get more than halfway through the report).

We hope to be importing more GWAS data soon, and I am very concerned about scaling issues here with C1526. I am also concerned about the scaling issues submitted in request C1529. Thanks.

Hello Toby,

We are continuing to have difficulties reproducing this issue with the PDF printing. The biggest problem is that we don't have a copy of Adobe Acrobat 9 Pro and are unable to produce this issue with any other of the PDF printing softwares we do have. One thing that would help would be if you could reproduce this issue with another of those programs. There are a number of freeware print to PDF programs that you could use. The two that we have used for testing this issue are Foxit Reader (first item on this page: http://foxitsoftware.com/downloads/) and Cute PDF (http://cutepdf-writer.en.softonic.com/download). Would you be able to download one of these programs and see if you can reproduce the same issue? Cute PDF would be the most convenient as I have that on my own PC.

Additionally, if you can take a screen shot of your entire screen the moment you get that error message that would be very helpful as well. Please email the screen shot to my email account with the subject "C1537".

Hello Guy,

I will need to run this by one of our developers to see if we can do this with a computed field. It would likely need to be based off a specific reaction, so you would want to make sure this reaction is unique to that particular action (if the reaction were to be included in another action for instance this wouldn't work).

I'll go ahead and get this submitted now and let you know the moment this has been addressed. We may need to gather additional info such as the reaction ID of the action you want to use for the trigger, which you can access via Sybase Central.

Addition of Console option into IndivSS/PedigreeSS, where user could enter basic SQL statements.

Computed Field Editor - Computed Field Definition window could be improved, it is very basic. It is OK if the definition is couple of lines, but once I start using multiple nested IFs/CASEWHENs or SELECT statements then it is hard to keep track of things.
- make the window resizable
- when Test button is clicked - autoformat. example - http://www.dpriver.com/pp/sqlformat.htm

Bugs on Computed Field Editor?
- When creating computed field in Individual level, Data Folders does not show Pedigree summary fields
- When I am e.g. in Query folder, then right click to create computed field. In Editor if I drag and drop a field from Personal folder, then click Add. The field is created in Personal folder not in Query folder.

Right click on the folder with pedigrees that are not UL.
Select "Copy Features to Folder..."
Select your pedigree with UL.
Tick features you want to copy. I think you need to tick "Customize Options".
Then OK.

I would like to add a calculated field to a sample, that shows the time/date 44h after a reaction is executed (or after a workflow stage is executed). Is there any way to access the info in the sample Audit? If not, is there a way to route the current date and time into a static field?

Hi Conrad,

Yes, I am having problems viewing the full set of errors in the "Mendelian Errors" tab in the bottom pane in the "Genotypes" section.

My machine has 1GB of RAM and is Windows XP 32-bit. Rebecca's machine has 3.25 GB of RAM and has the same problem. When I just tried viewing the ME report on her machine and requested 38,000 ME's (or even 10,000 ME's), no errors showed up at all. The little window that pops up to show the count of errors being processed (i.e. 100 of 38000, etc) flashed for just a split-second and then was gone with no errors showing up in the report.

The server has 2GB and runs Windows Server 2003 32-bit.

Thanks!

I know that you can change the proband arrow in the properties of each pedigree, but is there a way to change it to a default UL position for every pedigree in a folder? It's very frustrating to have to change each time I add a pedigree. Thanks!

Totally agree. The arrows were a much quicker and more reliable way to add. Thanks!

Hello Toby,

I have received feedback from our developers, but they are unable to reproduce any errors. Are you experiencing these issues when you try to view the errors in the "Mendelian Errors" tab in the bottom pane of the "Genotypes" section of the software?

If the problems are inconsistent, it might indicate that this an issue with your PC. Can you identify how much RAM you have on your PC and if possible the amount of RAM (dedicated RAM if applicable) on your server machine?

At the moment, the developers are asking for more information before they can isolate any issues here.

Thanks
